If anything, Nagisa and Makoto are most likely queercoded. Queercoded means the author created a homosexual character somewhere in the LGBT+ without making them say they're queer. Nagisa, the most obvious example, is an excitable, soft-spoken ray of sunshine very evidently queer. If you ever had a classmate like Nagisa, well, you were most likely right to assume that the majority of guys who behave like that are either gay, bi or gender-queer (which means they can have any sexual orientation, but won't behave like you "expect" guys to act because they won't express their gender in traditional ways).
Makoto seems extremely gay to me. He doesn't endure out because of the way he acts (like Nagisa), but definitely comes across as gay because of how infatuated he is with Haru.

It’s March 2013, and Kyoto Animation has dropped a new 30-second advertisement. Unlike the regular shorts that showcase the studio’s animation and feature petite girls, it focuses on four swimsuit-clad boys cavorting by the pool. In just 48 hours, this fleeting, dubbed the “Swimming Anime” spreads throughout the anime community like wildfire, with its own fanfiction, AMVs, and even a petition by Crunchyroll to possess an anime released. Lo and behold, only a few short months later, Kyoto Animation releases a full-length series featuring those same swimmers titled Free! – Iwatobi Swim Club.
I didn’t experience it for myself until a limited years later, when the sequel series Eternal Summer was airing. Once I caved to the show’s immense popularity and watched it in its entirety, I too came to understand what the hype was about. As a teenager, I was enamored with these beautiful boys and the melodrama surrounding them. It became my comfort anime, as I found it to be a fun and relaxing watch during those terrible days. Re-watching the anime as an adult, however, made me realize that the show that brought me such comfort over the years has quite a few things amiss.

One of the most talked and shipped about animes this summer is Free! Iwatobi Swim Club. It originally started out as an animation fleeting and animation exercise but it gained such a cult following that it became a full fledged anime. Free! has gained cult status for excellent reason. The animation is completely gorgeous.
Free revolves around the members of the Iwatobi High Academy swim club. There is some tension as one of their childhood friends moves to another college in order to grow a better swimmer and they find themselves suddenly rivals with someone they haven’t seen in years.
Free is kind of love a mix of Ookiku Furikabutte and K-on!. The tone is realistic with touches of meta observations and light hearted gags. It’s a typical sports anime set in high institution with all the expected tropes and male ethics archetypes: the cool personality, the childhood friend/neighbor, the friendly upbeat spritely nature, the calculating glasses personality, and the rival traits. Free plays with these tropes a bit by giving them flaws such as the glasses personality

Though Japanese animation, or anime, is known for having more queer characters than American television, the representation isn’t always the best. The “boys love” or “yaoi” genre tells stories of men falling in admire — but they’re made for straight women, and generally are unrealistic. (Sometimes even physically — protagonists sometimes have what’s recognizable as the “yaoi hole”, a mysterious orifice that acts remarkably like a vagina during heterosexual sex.)
And while there are a lot of queer characters on TV, Japan still has some homophobia to work through. A frequent yaoi trope is “I’m not gay, I’m just really into this one guy — but I’m otherwise straight, I swear!” Another, more unfortunate trope, is rape. Sometimes the protagonist seeks the firm of other men because they were raped as a teen or fresh adult.
